Job Summary
The Ye lab at Department of Medicine, Rheumatology and Institute for Human Genetics at UCSF is seeking a highly motived advanced data scientist with backgrounds in bioinformatics, computational biology, computer science, or other related areas. The individual will have a unique opportunity to lead the development of cloud-based analysis pipelines on AWS environment for highliy complex single-cell genomics projects at populational scale. The incumbent will work closely with an interdisciplinary team of computational biologists, geneticists, immunologists, and computer scientists to characterize the natural variability in immune response and map the genetic and environmental drivers of that diversity.
Under the supervision of principal investigator, the qualified candidate will be responsible for developing data analysis pipelines, maintaining and implementing computational methods to AWS platform, and bringing together diverse multiparameter high-throughput genomic datasets to enable deep data integration and knowledge discovery including but not limited to single-cell transcriptomics (scRNA-seq and single nuclei RNA-seq), immune repertoire sequencing (TCR and BCR), proteomics (scCITE-seq), epigenomics (scATAC-seq), and spatial sequencing at the level of 106 cells and above.
The final salary and offer components are subject to additional approvals based on UC policy.
Your placement within the salary range is dependent on a number of factors including your work experience and internal equity within this position classification at UCSF. For positions that are represented by a labor union, placement within the salary range will be guided by the rules in the collective bargaining agreement.

DIVISION OF RHEUMATOLOGY / DEPARTMENT OF MEDICINE
The UCSF Division of Rheumatology is dedicated to delivering outstanding patient care in the diagnosis and treatment of rheumatic diseases in a premier academic environment.
Required Qualifications
- Bachelor's degree in Computer / Computational / Data Science, or Domain Sciences with computer / computational / data specialization or equivalent experience
- Advanced knowledge of HPC / data science / CI
- Five or more years of relevant experience
- Highly advanced skills, and demonstrated experience associated with one or more of the following: HPC hardware and software power and performance analysis and research, design, modification, implementation and deployment of HPC or data science or CI applications and tools of large-scale scope
- Demonstrated ability to regularly, effectively communicate with unit-level management
- Demonstrated ability to initiate research proposals and acquire funding
- Demonstrated ability to communicate technical information to technical and non-technical personnel at various levels in the organization and to external research and education audiences
- In depth skills and experience in independently resolving complex computing / data / CI problems using introductory and / or intermediate principles
- Self-motivated and works independently and as part of a team
- Advanced experience working in a complex computing / data / CI environment encompassing all or some of the following: HPC, data science infrastructure and tools / software, and diverse domain science application base
- In depth ability to successfully work and / or lead multiple concurrent projects. Demonstrated research and technology project leadership and management skills
- In depth experience assessing a broad spectrum of technical and research needs and demands and establish priorities, delegate and / or lead development of solutions to meet such needs
- Demonstrated advanced experience in one or more of the following: optimizing, benchmarking, HPC performance and power modeling, analyzing hardware, software, and applications for HPC / data / CI
- At least 24 months of experiences with NGS analysis pipelines (e.g. alignment, variant calling and genome annotation)
- At least 24 months of experiences analyzing and managing large-scale single-cell complex datasets including but limited to scRNA-seq, scATAC-seq, and scCITE-seq
- Strong knowledge of statistical methods including Cox models, logistic regression, linear regression, and elastic net regression. Strong knowledge of parametric and non-parametric statistics
Preferred Qualifications
- Doctor's degree in Computer / Computational / Data Science, or Domain Sciences with computer / computational / data specialization
- Knowledge of genomics and immunology
- Experience with machine learning techniques, such as random forest models, support vector machines and deep learning
